In Teenage Mutant Ninja Turtles 2: Battle Nexus, the sequel to the 2003 beat 'em up, the turtle quartet has another adventure from the second season of the series, where the entire team can work together in 4-player multiplayer mode. Each turtle now has its own ability and special combat maneuvers to match its personality: for example, it can operate switches and computers or move or destroy stationary objects. In single-player mode, players can switch turtles on the fly to complete different tasks. In some levels, the turtles also have racing sections over different terrains. Throughout the game, players can find secret items, abilities and power-ups, including the original Teenage Mutant Ninja Turtles arcade game from the late 1980s.

Story

The game begins with a battle with the Foot Clan and Hun in Oroku Saki's skyscraper. The Foot Clan is defeated and Master Splinter mysteriously disappears. The Turtles follow the trail to a building labeled "T.C.R.I.," which hides a bizarre secret behind its innocuous exterior: its employees are members of a brain-like alien race called the Utroms. While fighting these strange new enemies, the Turtles are accidentally teleported to various locations in the galaxy and encounter the fugitoid Professor Honeycutt on D'Hoonib. They get caught in the crossfire of the war between the Triceratons and the Federation - both sides are after the Fugitoid for its technology. Along the way, they meet an intergalactic bounty hunter named Slashuur. He is said to be the most powerful bounty hunter in the universe, and Honeycutt has heard legends about him since he was a young child. Ironically, Honeycutt is the one Slashuur is after, having been hired by the Triceratons to capture him. After the Turtles defeat him, Slashuur reveals that he knows about Hamato Yoshi before making a run for it. Before escaping from the Triceratons' homeworld, the Turtles rescue the noble Triceratons warrior Traximus, who was forced to fight as a gladiator. When they return to Earth and the T.C.R.I. building, it turns out that the Utroms have rescued an injured Splinter and are taking care of him. The Utroms bring the TMNT and Splinter into a virtual reality machine to better explain their origins. Hundreds of years ago, the Utroms traveled across the galaxy carrying a murderous villain of their species, Ch'rell. Their ship crashes on Earth in the land of Japan. Ch'rell escapes while the Utroms must wait for Earth's technology to keep pace with their own so they can return home. Some time later, after enlisting the help of some humans as Guardian Ninja, the Utroms are ambushed by a heavily armored warlord named Shredder. In the real world, Baxter Stockman sabotages the virtual reality machine, and the dangers inside are presented to the Turtles and Splinter as real. After defeating Shredder and his Feudal Foot Ninja, the Turtles meet the Utrom Mortu, who gives them a device that allows them to return to the real world. Unfortunately, when they get there, they find that Shredder and the Foot are attacking the T.C.R.I. building. During their fight, an organic destruction device is placed, and the Utrom escape through their transmat. The Turtles defeat Shredder before he can pursue them, and it turns out that this Shredder is not only the same one they saw in Feudal Japan, but also the evil Utrom Ch'rell! The Turtles escape the building before the explosive device goes off, but Ch'rell is not so lucky. Later, the Turtles encounter a giant anthropomorphic alligator named Leatherhead in the sewers. After a scuffle, Leatherhead realizes that he and the Turtles are on the same side. He tells them that he was once a baby alligator who was found and adopted by an Utrom. Leatherhead came into contact with retromutagens and became who he is today, just like the Turtles. He lived with the Utroms and considered them his family. When the T.C.R.I. building exploded, he escaped into the sewers and settled in the Turtles' old lair, where he tried to build his own transmat to follow the Utroms. Unfortunately, it turned out that his partner in this endeavor was none other than Baxter Stockman, who had allied himself with the Utroms. Realizing that his plan was going awry, Baxter threw a chemical tank and fled, causing the ceiling of Leatherhead's hideout to collapse. Leatherhead urged his new friends to escape while holding the collapsing rubble. The Turtles escaped just in time to see the ceiling collapse completely on Leatherhead.
