Story

Two years after the events of the original game, Sergeant James Heller, returning from a deployment in Iraq, discovers that his wife and daughter have been declared dead, prompting him to rejoin the military to fight for NYZ against the Blacklight virus. Heller is taught about the earlier outbreaks in Idaho in the 1960s and in NYZ in the events of the first game. He later finds Mercer and begins to hunt him down. As he pursues Mercer to get revenge, Heller is infected by Mercer with a strain that endows him with similar superhuman abilities. After blacking out, Heller awakens in a Yellow Zone laboratory where Gentek scientist Dr. Anton Koenig and Blackwatch Colonel Douglas Rooks are experimenting on him. Heller flees the Gentek base when Mercer confronts him, claiming that Gentek and Blackwatch are responsible for the recovery and cultivation of the Blacklight virus, and thus for the second infection and the death of Heller's family. Mercer reveals his plans to eliminate Gentek and Blackwatch and offers Heller a truce. In doubt about Mercer's intentions, Heller turns to his local priest, Father Luis Guerra, for advice and help. Using information provided by Guerra, Heller hacks into Blacknet terminals to sabotage some of their operations. Gradually, Heller eats through Blackwatch and eventually meets Koenig, who claims to be on his side and reveals Blackwatch's super-soldier program, codenamed "Orion." Heller prevents Project: Orion by killing a super soldier who has been injected with his DNA. After killing one of the lead scientists, Heller finds out that Koenig has been watching him to find his weaknesses. Enraged by Koenig's betrayal, Heller tracks him down and discovers that he has powers similar to his and Mercer's and is one of several "Evolved" agents infiltrated into Gentek and Blackwatch by Mercer. After defeating and devouring the Doctor, Mercer reveals to Heller that he wants to recruit him to control NYZ. Guerra shows Heller a videotape of Mercer releasing the virus for the second time at Penn Station, the same place where Mercer originally released the virus and became infected. Heller is furious at Mercer's deception and heads to the Green Zone to hunt down Mercer's henchmen, including an Evolved agent in Gentek named Sabrina Galloway. When Heller encounters Galloway, he reluctantly teams up with her when she reveals that she can help him bring Mercer down. With Galloway's help, Heller soon discovers that Mercer is planning to infect the entire world with "Whitelight," a contaminated vaccine made by Gentek that accelerates infection and evolution instead of preventing it. Frustrated that Heller is sabotaging his plans, Mercer kills Father Guerra. When he finds his body, the grieving Heller uses Guerra's phone to reach Athena, Guerra's contact, who turns out to be Dana Mercer. Dana explains that Heller's daughter Maya is still alive, whereupon Heller heads to the Red Zone to take out Mercer and rescue Maya. After preventing Blackwatch's second attempt to destroy Manhattan Island, Rooks helps Heller reach his daughter, but Galloway betrays him and takes Maya to Mercer. When he confronts Mercer, he reveals that he wants to solve international conflicts and world problems by infecting all of humanity, creating a superorganism with Maya at its center. After Mercer absorbs Galloway and the rest of the Evolved, the two engage in a bloody duel from which James emerges victorious, killing and devouring Mercer. Heller then wipes out the infected in NYZ along with most of the Blacklight virus. Using Mercer's absorbed memories, Heller finds Maya and Dana and frees them from a vault. The story ends with the three of them overlooking New York before Dana wonders what to do next.
